Introduction

Amino Acid Knowledge Graph (AAKG) is a domain-specific knowledge graph that systematically represents the biochemical properties of amino acids and their intrinsic relationships. By integrating a two-layer structure, attribute entities, relational types, and similarity links, it constructs a reasoning-enabled knowledge space. AAKG provides rich biochemical semantics for protein sequence learning models, enabling them to go beyond purely data-driven learning and to perform mutation navigation, property inference, and interpretable decision-making under knowledge guidance. As a key module of the KnowRLM framework, AAKG significantly improves mutation efficiency and the discovery of high-fitness mutations in protein directed evolution tasks.
